The research program proposed in the proposal is an extension of the Program for Promoting Academic Excellence in Universities (PPAE) supported by Ministry of Education. The overall goal of PPAE project has been to set up a modern genome research program in Taiwan. Because the nature of genome research requires very different approach than the traditional research program we decided that three components are essential for the success of such an endeavor: 1) Set up modern core facilities and technologies of genome research, 2) Form a collaborating research team with focus of a research program, and 3) Train the students and research personnel in the modern knowledge of genome research. Under the support of this grant, we have set up 10 modern core facilities in genome research, two of them have since become independent. We also formed a tightly working group focusing on gene expression program of mouse liver regeneration. Four graduate education programs have been set up: developmental biology, structural biology, bioinformatics and genetic counseling with participation from the faculties of Academia Sinica.? Because this is a fast moving field, we have been up-dating the facilities and technologies as well as the research program. Two years ago we decided that the new and emerging epigenomic approach and syn-regulatory pathway control are very important for the future of genome research and have since then begun exploring this area by developing our own techniques and the ways to link between genomic and epigenomic approaches. Thus the overall goal of this program project is to utilize the genomic as well as the epigenomic tools to deduce the syn-expression pathways in organ-level using liver regeneration and development as a model with the long-term objective of applying the knowledge obtained for understanding the genetic basis underlying the mechanism of organogenesis and disease processes in this organ. We chose liver as the target organ for investigation of syn-regulated gene expression program based on the following considerations: 1) this is the main research program active in the Yang-Ming-VGH campus, 2) liver cancer and hepatitis are major health problems in Taiwan, 3) liver’s unique regeneration capacity and tissue organization are useful for dissecting genetic controls involved in the orchestration of gene expression at organ level.? We approach this goal by global analysis from genomic (component 1) and epigenomic (component 2) aspects, coupled with powerful genetic and reverse-genetic approaches of model organisms for addressing phenotypes and biological functions (components 3-5) and finally an application arm to apply the knowledge and technologies obtained to human liver diseases (component 6). The results of these approaches will be constantly cross-examined through active discussions and new experiments designed based on the new information developed.

本群體研究計畫是教育部提昇大學追求卓越計畫的延申。陽明大學追求卓越計畫的目標是要建立一個現代基因體研究的團隊,因為基因體特殊研究方式在國內尚無前例,為達到這個目標我們開始便訂定三個工作方向: 1)建立基因體研究的特殊設備及技術,2)組成緊密合作的研究團隊,3)訓練有現代基因體知識及技術的人材。我們己建立了十個現代的基因體核心設施,組成小鼠肝再生的基因體團隊,並設置四個學程,因為這是發展極快的領域,因此我們一直在更新設備技術並調整研究策略,兩年前在經評估後我們決定發展新興的附基因體及協同基因表現控制方面的研究及技術並學習如何將基因體研究及附基因體研究聯結起來,在這個基礎上,本計畫的研究目標是要用基因體及附基因體的研究模式來探討協同基因表現在器官層次的控制機制及肝發育的基因調控並應用於肝病的診治。 我們選肝作為我們研究的標的是基於以下幾個原因: 1)肝的研究一直榮陽園區的重點,2)肝炎及肝癌是臺灣重要的疾病,3)肝的獨特再生現象及組織結構是分析在器官內基因表現如何協調的很好材料。根據這個目標,本計畫分成: 基因體研究(子計畫一),附基因體研究(子計畫二),模型動物遺傳及倒遺傳的研究(子計畫三及五)
